According to online pregnancy calculators, I am 6 weeks pregnant and am due Jun 30th. My question is, is since it is calculated from the first day of my last period, wouldn’t that make me only 4 weeks pregnant? I want to know this because, I want to know if the baby counts as the “6th”week of Development or the 4th? according to some websites at 6 weeks there are dark spots on the head for where the eyes, ears and nose will develop? is that at the 6th week of pregnancy or at the 6th week the embryo has actually been alive?

You are most likely 6 weeks pregnant. The calculators are the same as the ones the doctors use.

Any website giving you information about your baby’s growth in weeks is going to be measuring from the first day of your last period. So even though you’ve only been pregnant for roughly 4 weeks, your baby is 6 weeks along. I know it doesn’t make much sense, but its just a way to make this information more accurate since all women ovulate at different times.
So your baby is 6 weeks to make a long story short.
The way they calculate pregnancies is by the first day of your last period and count 40 weeks… so even though you’re not pregnant the first two weeks, they count! If you want to see how you’re babys development is going, check the 6th week. Also, check the 2nd. It will show that during the second week you are actually ovulating and not even pregnant yet.

Most pregnancy websites go by LMP (last menstrual period start date) which is the same as gestational age (40 weeks total). So they’re talking to you about gestational development.
Babies are usually conceived 2 weeks after the first date of your last menstrual cycle when you ovulated, so their fetal age is always 2 weeks younger than your gestational age.
